To change the navigation sidebar panel contents, edit page MediaWiki:Sidebar. The format of the sidebar page is documented at Manual:Navigation_bar
The caching issue mentioned is real, certainly for version 1.13.0. Best to touch LocalSettings.php to force cache flush after making changes to MediaWiki:Sidebar.
